They didn't want to "shake things up," I think they wanted Ganon to fit in with the other timelines. Hatred and Malice Incarnate are examples of Calamity Ganon: Scourage of Hyrule Castle. It wouldn't make sense to have him in BotW because he isn't in the same time frame.
